Prime and his crew boarded the Ark and set out to wrangle some energon, but they were Shadowed by Megatron and his crew aboard the Nemesis. As might be expected, the turtle-shaped Ark, unlike the sharklike Nemesis, had an overall benevolent look to it. During the space flight, The Nemesis locked onto the Ark and Megatron rallied his Decepticons onto the bridge of the Ark. Shortly thereafter, both vessel crashed on Earth.
Millions of years later, Teletraan 1 jump-started and the Transformers were revived, reformatted so that their vehicle modes could blend in with their new environment.
The Beast Wars represented a schism in which the time-displaced Beast Megatron set out to board the Ark and destroy a stasis-locked Optimus Prime, thus depriving the Autobots of their greatest leader and consequently altering the present-day subjugation of the Predacons. Luckily, Megatron was not successful, although he did manage to wound Prime almost fatally. Though efforts were made to reactivate the Ark itself, the Maximals ultimately used an escape shuttle to return to Cybertron, pretty much leaving the Ark in its historical place.
